- Launcher shortcuts can not be removed from the app itself (android 4.0+). You would have to remove them manually.
- There is a strange (and rare) bug with android where if an app is updated any shortcuts related to the app might disappear from the homescreen. I am not aware of any solutions to this problem yet but I am always on the lookout. Until then, if an update to App Categories removes all your homescreen category shortcuts do not worry the app itself has not lost data or your custom mappings. You would only have to re-create the shortcuts.
